A workshop for PhD students and post-doctoral researchers coming with their own real data sets will get the training and their data analysis done at considerable discount. After this course they will be able to analyze their own data and create ready-to-publish graphics.

Goals :

Methyl-Seq workshop is to get a deeper understanding of the use of bisulfite-treated DNA in order to analyze the epigenetic layer of DNA methylation.The participants will be trained to understand DNA methylation NGS data, to detect potential problems/errors and finally to implement their own pipelines.

Module - I Advanced Bioinformatics & basic programming
Topics - Introduction to Bioinformatics
- Understanding Genomics Bioinformatics
- Databases & tools (NCBI,UCSC,BLAST,BLAT etc)
- Gene Prediction
- Genome Annotation
- Genome Vizualization
- Basic Perl programming
- Unix based commands
Module - II Next Generation Sequencing (NGS) - Methyl-Seq Data Analysis
Topics - Overview of NGS
- Basics of DNA Methylation & Concept of Bisulphite conversion
- Read Quality Check(FastQC/Trim galore/cutadapt)
- Alignment of Methylation data- Details of the tools and steps of alignment(BisMark)
- File format of the aligned files(SAM/BAM)
- Analysis of bisulphite conversion after alignment
- QC filters to improve the quality of the data
- Downstream analysis- Identify differentially methylated regions, fragment based,
   CpG based and window based analysis(Methylkit/DMAP)
- Annotation of all CpG regions based on gene/exon/intron/promoter
- Compare differential methylation between two groups
- Statistically significant methylated genes
- Analyzing the Expression and Methylation data from TCGA for validation with experimental data
Project Work Project will be assigned based on the training course selected.
Eligibility B.Sc/B.Tech/M.Tech. / M.Sc. /Ph.D /PostDocs/Any Life Sciences in Biological Science, Computer science, Pharmacy, Agriculture, Biotechnology, Molecular biology, Medicine, clinical research and other relevant Qualification in the life sciences areas are eligible.
